Flushing and cleaning the A/C system is critical when replacing the compressor. Most compressor failures will leave some amount of debris in the system. That debris could be particles of piston rings or metal shavings from the old compressor. Removing that debris is critical.
Remember, it takes less than 1/10th of a teaspoon of debris to cause a catastrophic compressor failure. The compressor is the only moving part in the A/C system that requires lubrication. Any debris left in the system that could restrict the flow of oil to the compressor could cause another failure.
It’s also interesting to note that most compressor suppliers (including original equipment parts suppliers) claim that the largest part of their ‘so called’ warranty replacement is because the debris and contamination was never removed from the system after the first failure.
Additionally, it’s important to understand that when flushing the A/C system, you must follow all the proper procedures. The flush itself can cause a variety of problems, most of which have been documented by compressor suppliers. The biggest problem when flushing A/C systems is the use of the wrong flush solvent. Flushing agents that are not intended for use in auto A/C systems can and will leave residue and may not evaporator properly. That means when you recharge the system with some flush solvent left in the system, you’re doomed for another compressor failure in the very near future.
